Spectral flow cytometry allows you to not only measure the emission peak of the fluorophore that is used, but the entire spectrum. this allows you to differentiate between fluorophores that have similar emission peaks. with this technique, a spectral signature can be created for each fluorophore (with the wavelength on the "x-axis" and the intensity on the "y-axis"). you can use spectral unmixing to separate the different spectral signatures of the fluorophores that you use. because of this you can use overlapping fluorophores and substract the autofluorescence signals.
